Doch beim gemeinsamen Kampf mit EVA-Pilotin Rei Ayanami gegen den sechsten Engel wird Shinji schwer verletzt. Da der sechste Engel ins NERV-Hauptquartier vorzudringen droht, plant Einsatzleiterin Misato Katsuragi die „Operation Yashima“ – dabei soll der gesamte Strom Japans gebündelt werden, um den Engel mittels einer Positronen-Kanone zu vernichten.
